1998 dodge 2500 with cummins

Looking for some suggestions. I had the fuel pump go on my cummings and installed a new one. I had a hell of a time getting it started but finally did but it is running really rough. I have checked all injectors and they are receiving fuel. The truck idols very rough and when I depress the gas pedal it doesn't do much at all. The check engine light is on and stay's on. I had a battery charger hooked up because of all the starting issues and it seems to idol a lot better with the charger hooked up. I am going to test the batteries tomorrow but don't know if that would effect the rough running. Does anyone have any suggestions? Thanks

even if I get fuel pumping on back four injectors? the front two come and go! and if it is the injector pump to you have any idea of what is costs for a reman or place who may rebuild them? I would not like to spend to much on it because all though the truck is still in good shape and has 2000,000 miles on it's hard to dump a lot of money in it..And thanks to everyone helping with my problem.
