Is the rough idle all the time or only when cold/warm? Do you have a tool to get live data such as ICP and IPR duty cycle? Does the truck smoke white/gray/blue?

As for the boost, try doing a boost leak test. Google it, there are a bunch of different write up's on how to do it.

often on 99-03 7.3s the under valve cover wiring harness comes unplugged causing the truck to misfire on 2 cylinders. often cannot be diagnosed with a generic code scanner until a MIL is set. a scan tool that can perform a KOEO injector electrical self test is the best way to diagnose this concern. if this is your problem you can often take a well insulated pry bar and push on the valve cover gasket right where it protrudes out from under the valve cover flexing it while its running and it may quit misfiring, this will help decide which cover to remove and reconnect the wiring, a zip tie can be placed under the connector latch to prevent future failure or replace wiring harness
