Flashing a new program?

I want to get some new programs, but the guy that installed my last program, did it through the obdII connector. Does this mean that I need to have my computer reflashed to stock before I can get the new programming done?

What are you wanting to do? Add a chip? If thats the case then no you can install the chip on the PCM and the chip will override what ever is there. The only problem is you will not have a stock type setting if you ever have to pull the chip.
