Factory Brake controller won't work electric over hydraulic?

Just got a 2006 f-250 and it has the tow command factory brake controller. My boat trailer has electric over hydraulic brakes, 6 total brakes, and it keeps saying trailer disconnected when I hit the brakes sometimes and then it will reconnect itself. I had the factory GM brake controller in my duramax and it wouldn't work them either but GM has a technical bulletin to bypass the factory brake controller and use an aftermarket one. Is there a way to do this on ford's as well?

If the amperage of the controller gets to high, I have seen them go into default, and drop off. I do not know of a variable relay set up you can use but maybe someone else can. Well I Googled variable automotive relays and found an article on solid state variable relays, sound to me that is what you need. From how they say it works it does not sound cheap.

I have heard before that the factory controllers dont talk to the Electric over Hydraulic controllers correctly.

I googled Electric over hydraulic controllers and BrakeRite came up there is a video, and the hole system, I would imagine if you called them they could help you out.

Pulled the trailer again today and it said traler disconnected 20 times in 5 miles. Trailer has a carlile brake acuator and I went on their website and it says 2003-2007 ford factory brake controllers are compatible but not 2008 and up. Maybe that is just their new units, mines a couple years old?

Call the dealer up (assuming you have a good dealer) and see if they've ever heard of this problem. It could just need a re-flash.

I really dont think that a reflash is going to do anything at all for the brake controller
