Help me set up my stereo system

So I'm finally getting around to doing some stereo stuff. The only thing NOT stock is the Pioneer D3 head unit. I don't need loud, I don't need to rattle the windows, I just want sound quality. So I'm thinking components and an amp, but I'm clueless as to what I want or need. That's where you guys come in. You're good at making me spend money, so gimme some opinions. Have at it boys.

John - 2004 Harley F250 Black/Competition Orange All the factory goodies, '05 Black Harley Headlights, Silverline 4'' Duals W/5'' Chrome Tips, Edge Platinum, Sirius Satellite,Pioneer AVIC D3

2001 Ford F550 XLT, Torreador Red,
7.3 Diesel, auto trans. chrome 19.5's
Rugby Dump Body, painted to match.

2004 F250 Reg Cab Long Box XL. Upgraded chrome grille and clear headlights from '04 Harley. Lariat Alloys and Factory CD/Cassette (Totaled 10/2/09)

1995 F350 Crew Cab Dually XLT, 460 Gas hog.

JL Audio is one of the better if not the best amps (affordable / high-end, very stable) !

youre gonna need POWER if you want clarity....you dont need 1000s of watts
but youll want at least 250w just to drive a sub.

45-50w per channel (left front, right front, right rear & left rear) is a minimal amount,
look closely at amp specs (% of THD is one of the most important ratings...the lower
the better...nothing above .05%).

2way separates in the front doors, using the factory mounting posting and
separating the tweeter (mounted higher in the door, a-pillar or mirror wings).

the factory speaker position behind the rear seats are something less than optimal,
consider mounting 2way sep's in the rear doors too.

I have thought about poding out my rear doors also. The rear speakers in our trucks should have been put there in the first place

its easy enough to cut (and surface mount) speakers in the rear doors...youll
get better bass response if the speakers are mounted IN the door, instead of
ON the door.

The EXCURSION rear door panels have speaker grill/cut outs in them, ive often
wondered if you could swap the door panels from an excursion to a crewcab.

I saw this Excursion door panel on Ebay:

if i knew someone w/ an excursion door panel id share why these might not fit.
sometimes it takes MINOR mods. that some are not willing to perform.
