47re in a 2004 F250 troubles

I have a 47re (don't know the year) in a 2004 F250 4x4. I installed a manual shift kit and rear seal. It is attached to the NP273F that I swapped the input shaft. I bought the transmission used and it was sitting for three years when I got it. My problem is I have reverse and drive but that’s about it. I can take off in drive but it is really slow if I have an incline I will have to floor it just to get crawling. If I shift it to first nothing and second gear only works from time to time. If I am driving and slow down (about 5 mph) and shift it into first it makes a terrible noise like I am shifting it into reverse or something. There are no electrical wires hooked up right now and I do not have the kick down linkage hooked up. I am at a loss I don’t know where to go from here, is it a valve body issue a TC issue or bad bands/clutches etc?
