I have a 97 F-350 7.3

Recently the alternator warning light has been coming on and off intermittently. The truck seems to be running fine even when it is on.

Took it in and had the batteries tested and they both checked out good. Also checked the voltage as the lights were turned on and off, highs-lows, etc

Has anyone come across this before? i'm not overly worried, but hate to go out to start plowing and have it suddenly be dead.

Have you had your alternator tested?

I'm pretty sure they checked the output and everything read ok.

Possibly a bad voltage regulator

You need to actually have them test the alternator. There is a lot more to it than just how many volts it is putting out. Most of the time the alternator will still put out voltage, but the regulator is bad. Only an actual alternator test will pick this up.
